Hoping that something is true doesn’t make it true. The existence of God is not subjective. He either exists or he doesn’t. It’s not a matter of opinion. You can have your own opinions. But you can’t have your own facts. — Ricky Gervais, Why I’m an Atheist

Python and Django courses for cheminformatics
I will be teaching two back-to-back courses in Leipzig, Germany. These courses are open to anyone. Python for Cheminformatics (14-15 February) Web Application Development with Django (16-18 February) I'm also available for in-house training. The first is "Python for Cheminformatics." It's designed for computational chemists who want to become...

What's the name of my field?
I say that I work in "cheminformatics." Others use "chemoinformatics". What's going on? When I entered this field in the late 1990s I said "chemical informatics" and the main journal was the "Journal of Chemical Information and Computer Sciences." Before 1975 it was the "Journal of Chemical Documentation" and in 2005 it became "Journal of...

kung fu grippe: The Big Difference
kung fu grippe: The Big Difference: I loathe what Nick Denton’s malignant version of success has done to a medium I used to treasure. […] Thing is, apart from head size, soul blackness, and national origin, that’s really the big difference between Nick and normal people. Normal people’s reaction to bad news is to say, “Oh, man. That sucks. I’m...

Back My Twits Up
My first published code in quite a long time, bmtu. I like reading my old notebooks, I did that recently with my physical notebooks, but nothing serves as a nearly-real-time diary of my life in the same way that my Twitter account does. However, the public Twitter site isn’t really a permanent store for that information: it may disappear over...

libgit2: a linkable library for Git
Pretty excited about this: libgit2 is a portable, pure C implementation of the Git core methods provided as a re-entrant linkable library with a solid API, allowing you to write native speed custom Git applications in any language with bindings. Ruby and Python bindings are already coming along nicely.

Set.insert or set.add?
Get set, go! Suppose you have an element e to put in a set S. Should you: S.add(e) or: S.insert(e) ? It depends on which language you’re using. I use C++ and Python and I usually get it wrong. >>> S.insert(e) Traceback (most recent call last): File "<stdin>", line 1, in <module> AttributeError: 'set' object has no...

IRELAND, says the country’s finance minister, Brian Lenihan, does not need a bail-out from the European Union, the IMF or anyone else, and it has not asked for one. — “Ireland’s Economy: Threadbare”, The Economist That is, colloquially, as it were, a shocking bit of grammar, that to be understood, needs to be read aloud, to believe. (Apologies...

Ontologies of Algorithm Implementations
Last week I was at the 2010 German Conference on Chemoinformatics. Janna Hastings presented some of the chemistry ontology work they are doing at EBI. I have difficulties with ontologies. Part of it is a knee-jerk reaction to deep hierarchical classification schemes, which I don't understand well enough to be able to explain fully here. Nature...
