For some reason the Debian packaged Eclipse 3.2.1 does not store an sample eclipserc file in the normal /usr/share/doc/eclipse-platform location. You can find a copy of that sample here to use for your set-up.

The procedure I would use is set VMARGS to what you need in the root account than in your own account copy the text of the file and modify to what you need to store in your user .eclipse subdirectory. The main difference between using the Eclipse binary and the Debian packaged Eclipse is that you need this file to properly start Debian Packaged Eclipse from the menu.
