Tomcat and rights of access

I'm using Tomcat for developing a tool which manage documents.
I have a servlet java which produce a document html (including javascript code).
In the html generated I have a button, which open a popup window (thanks javascript code).
My problem is that I can't fill a textarea of this popup window. I have an error javascript (Permission denied).
Is someone can help me please?
